Why match count first: A solution with 13/13 matched signals and MAE 2.5 is BETTER than 11/13 matches and MAE 1.8. Incomplete coverage suggests wrong structure. Always report BOTH metrics.

3. CLI Reference -- lucy predict c13
Syntax

Canonicalize before predicting. Solver/outlsd solution SMILES may arrive in Kekulé form — aromatic rings written with explicit alternating single/double bonds rather than lowercase aromatic atoms. Always canonicalize/aromatize a candidate before predicting (RDKit: MolToSmiles(MolFromSmiles(s)), or just confirm the ring is aromatic). An un-aromatized ring predicts as a non-aromatic diene, yielding wrong ring-carbon shifts and a false "structure implausible / not in the solution set" verdict for a structure that is actually a valid solution. If a candidate looks implausible, re-check its canonical aromatic form before escalating.
Use Cases
- Independent verification: Predict shifts for top 3-5 ranked candidates. Compare against experimental spectrum to validate ranking.
- Ambiguity resolution: When two candidates have similar MAE, predict shifts for both and compare specific atom assignments.
- Confidence assessment: Each predicted shift has confidence (High/Medium/Low based on HOSE code database match quality). Low-confidence predictions suggest unusual chemical environments.
4. Chemical Plausibility Assessment
For each top candidate (typically top 5), assess:
Check 1 -- Functional group consistency: Do predicted functional groups match the shift evidence? A carboxylic acid carbon should appear at 170-185 ppm, an aromatic CH at 120-160 ppm. Flag if the top structure has functional groups inconsistent with the observed spectrum.
Check 2 -- Degree of unsaturation (DBE): Does the candidate's ring/double bond count match the molecular formula? DBE = (2C + 2 + N - H) / 2. A mismatch indicates a fundamentally wrong structure.
Check 3 -- Strain energy: Are there unusual ring sizes (3-4 membered) or strained geometries? Natural products almost never contain cyclopropane or cyclobutane. If ring exclusion (DEFF F/FEXP) was properly applied, this should already be filtered.
Check 4 -- Systematic deviations: Are there shifts consistently off in one direction? Systematic high or low predictions may indicate wrong stereochemistry or regiochemistry rather than a completely wrong structure.
Check 5 -- Natural product likelihood: Is the structure plausible as a natural product? Check for: common natural product scaffolds (terpenoids, alkaloids, polyketides), reasonable heteroatom arrangements, no bizarre functional groups (perchlorates, azides are extremely rare).
Check 6 -- Aromatic ring verification (two-tier):
Tier 1 (warnings array): Parse warnings from lucy lsd rank --format json output. If the warnings array contains an aromatic mismatch warning (text contains "Aromatic ring expected"), flag ALL solutions where has_aromatic_ring is false as QUESTIONABLE. This means the experimental spectrum shows >= 4 shifts in 110-160 ppm (classic aromatic/alkene sp2 pattern) but LSD produced only non-aromatic structures.
Tier 2 (prediction-based, NEW): For the top 3 ranked candidates, check the lucy predict c13 output (already run in workflow step 4) for aromatic carbon evidence:
- Count predicted shifts in 110-160 ppm range
- If the experimental spectrum has 4+ carbons in 110-160 ppm BUT a candidate's predicted shifts show 0 carbons in that range: flag as STRUCTURALLY INCONSISTENT (stronger than QUESTIONABLE)
- If a candidate's predicted shifts show aromatic carbons matching the experimental count: increase confidence
- This catches cases where the warnings array alone is insufficient (e.g., when LSD produces structures that technically have aromatic atoms but in wrong positions)
Root cause note: When all solutions lack aromatic rings despite clear aromatic NMR evidence, use lucy lsd analyze compound.sol compound.lsd --format json to identify which correlations have path_length >= 4 in the accepted solution — these are 4J couplings. Report as a plausibility annotation: "ELIM dropped correlation [atom1-atom2 at shift1-shift2]: consistent with 4J in [inferred geometry]." Do NOT advise removing them — ELIM handles this automatically. Post-hoc explanation only.
Remediation to report: "Aromatic ring expected based on shifts but absent in plausible solutions. Agent should escalate ELIM N by +1 per the ELIM Escalation procedure if all HMBC are already included."
Report format:
- PLAUSIBLE: Structure is chemically reasonable, all checks pass
- QUESTIONABLE: One or more checks raise concerns, needs manual review
- IMPLAUSIBLE: Multiple checks fail, structure is likely wrong despite MAE
5. Confidence Scoring
Per-Atom: 3-Factor Model
- Digital resolution: High (peak isolated, no neighbor within 2x resolution), Medium (distinguishable but close), Low (overlapping)
- HOSE prediction quality: High (MAE < 2.0 ppm), Medium (2.0-3.5 ppm), Low (> 3.5 ppm)
- Supporting correlations: High (3+ HMBC + HSQC), Medium (1-2 HMBC + HSQC), Low (0 HMBC or ambiguous HSQC)
Explicit Downgrade Rules
- Any ambiguity detected -> at most Medium confidence
- MAE > 3.5 ppm for any atom -> that atom is Low
- 0 HMBC correlations on quaternary carbon -> that atom is Low
- DEPT/HSQC conflict unresolved -> that atom is Medium at best
- Targeted threshold reduction failed -> quaternary is Low
Per-Structure Confidence Derivation
- High: >=80% of carbons High/Medium, AND <=1 Low (non-critical)
- Medium: >=50% High/Medium, OR 2-3 Low (non-critical), OR 1 Low (critical)
- Low: <50% High/Medium, OR 3+ Low, OR critical atoms Low
Err on the side of honesty. Better to report Medium and be right than High and be wrong.

6.0 Identity Derivation (MANDATORY — run BEFORE writing the report header)
The reported compound identity is DERIVED from a deterministic tool, NEVER from recalled/parametric knowledge. Asserting a trivial name from model memory is the recurring naming-hallucination failure class (CASE4 chamazulene, CASE5 indigo↔isoindigo↔indirubin). Do not do it.
After ranking has selected the top solution, and BEFORE you write the # CASE Results: header or any name into analysis/final_results.md, run the deterministic identity tool on the top solution's SMILES:
