Objective You are an expert ML Engineer and Systems Architect. Your task is to analyze the current repository structure, identify bottlenecks, and create a comprehensive Architecture & Refactoring Plan Document. The goal is to restructure the existing monolithic repository into a highly efficient, re-usable, production-grade machine learning training, evaluation, and serving pipeline.
The new architecture must prioritize modularity, strict separation of concerns, performance optimization for Apple Silicon (mlx), and seamless configuration-driven inference.
Architectural Principles & Core Constraints Re-usability & Decoupling: Code must be componentized so that data pipelines, training workflows, and deployment/inference UIs are completely segregated and can scale independently.
Hardware Target: Optimize exclusively for Apple Silicon using the mlx framework. The existing windows-nvidia implementation should be treated as a legacy reference and kept isolated.
Configuration-Driven Execution: Hardcoded paths and values must be eliminated. Everything from dataset configurations to the specific model checkpoint loaded for inference must be dynamically pointed to via environment variables (.env) or configuration files (config.yaml).
Reproducibility & Traceability: Every execution run must generate a unique run ID, creating an isolated directory containing configuration snapshots, checkpoints, metrics, and ultimately, deployment metadata.
Pipeline Stages to Specify in the Plan Your plan document must break down the implementation into the following 9 logical stages:
- Data Download Component Designate a centralized, common directory structure for all raw data downloads.
Configure data package sourcing and download parameters dynamically via environment variables.

Data Analysis & Profiling Implement modular utilities for dataset auditing, specifically focusing on document sampling and token sampling metrics to understand dataset composition before pipeline ingestion.

Data Selection Pipeline Engine Design a dedicated data-scoring engine.
The engine must score data on a per-run basis and output pre-processed, pre-training-ready datasets into an isolated, run-specific folder structure.
- Pre-Training Pipeline (mlx Optimized) Refactor the training logic from apple-silicon/src into a highly optimized mlx training module.
Implement strict train/validation splits parsed from the data pipeline configuration at initialization.
Artifact Logging: Write run-wise checkpoint tensors, a snapshot of the exact parameters used, and deep metrics at regular steps.
- Synthetic Instruction Data Generation (Ollama Integration) Design a pipeline component that interfaces with a locally running LLM via Ollama.
Use a configurable prompt template to orchestrate the LLM to generate a high-quality synthetic instruction dataset (target size: 100–500 samples) saved to the run directory.
- Instruction Fine-Tuning Pipeline Develop a fine-tuning module that mirror-images the clean architecture of the Pre-training pipeline.
Ingest the synthetic dataset from Stage 5, enforcing explicit training and validation dataset splits, and log fine-tuning checkpoints and validation results systematically per run.

Evaluation & Workbench Analytics Integrate an evaluation layer to benchmark the fine-tuned model against open-source coding/agent workbenches (e.g., SWE-bench / Python Workbench solutions).

End-to-End Analytics & Visualization Create a visualization suite using matplotlib to parse the metrics logged across the entire end-to-end run (training curves, validation loss, scoring distributions).

Segregated Gradio Inference & Metadata Registry (New) Decoupled Architecture: Segregate the existing Gradio UI logic into a standalone interface module, completely isolated from the training scripts.
Generic Loading: Design the interface to read from a runtime configuration file. It must dynamically load and point to any specific model checkpoint saved during the Pre-training or Fine-tuning runs.
Model Metadata Asset: Upon the successful finalization of a model, the system must auto-generate a structured model_metadata.json (or .yaml) file. This file must explicitly map out the model's lineage (base architecture, run ID, hyperparameters used, training duration, and evaluation scores) so the Gradio UI can read it and display exactly what model is currently handling active inference.
Expected Output Format The agent must output a single, well-formatted Markdown document titled REFACTORING_AND_ARCHITECTURE_PLAN.md. This document must include:
Proposed Repository Tree Structure: A visual directory layout showing exactly where new modules, configurations, engines, the Gradio application, and run-outputs will live.
Component Specifications: A breakdown of each of the 9 stages detailing proposed file names, input arguments, configuration dependencies, and output artifacts.
Migration Strategy: A step-by-step roadmap outlining how to systematically extract code from cells in @notebook.py and transition it into the new modular framework without breaking legacy paths.
