Toolchain (locally reproducible)
Guide library design: select/evaluate sgRNAs from genome annotation (Ensembl connector).
Enrichment analysis: MAGeCK-style count -> differential enrichment (mageck or equivalent).
Hit provenance: each significant gene traces back to its sgRNA counts and statistics.
Standard workflow
Input read-count table (to inputs/).
Normalize + median-ratio/RRA enrichment + FDR.
Output ranked hit table + volcano/rank figures (via figure-maker, saved to outputs/).
Attach each hit's supporting sgRNAs and statistics — the reviewer checks for orphan hits.
Discipline
State thresholds (FDR, logFC) explicitly and record them; define the control group clearly.
